My guess would be that your application vendor is misinformed. I'd ask them to tell you what their reason is and if they can't give you one, then just do it online anyway. Just to be extra cautious, I'd recommend trying it in a test environment first and then have an application admin verify they don't have any problems with the table afterwards.
