if the listener process was still running when you attempted to run the software, a thing referred to as a 'handle' would still remain on the file, hence, that file and its dependent files were not in fact removed.

stop the service, remove the registry entry for the service, reboot, and you can remove the files manually.
There is a doc (several, actually) that cover this in detail.
