Send the alert.log file and trace files to Oracle support.

You can also monitor memory usage of Oracle processes and cpu utilization.
Maybe the machine was running with low virtual memory.

Oracle support does not know what is causing this to happen.
The machine itself seems to be running really really slow as well.
For example, a small (< 4MB) ftp of a file has taken upwards of 5 hours.

Any ideas on what to look for at  both the database and machine
perspectives?
