Maybe these messages from my Linux desktop's syslog provide some clue
(logfile timestamps are in CST):
Dec 31 17:59:59 (MyLinuxBox) Clock: inserting leap second
23:59:60 UTC
Dec 31 18:17:55 (MyLinuxBox) ntpd[8140]: kernel time sync
enabled 0001
Interesting seconds there in the top line, although I suspect it's just the format of the message and not an actual overflow of the seconds.
Just a thought...
