You can test shutting down manually the service and looking how much
time it takes.
Maybe it is taking more than the timeout time, so the process is
killed finally, and you get an abnormal shutdown, but this is because
in the timeout period oracle is not doing all what he wants to do.
My theory is, shutdown manually the database, until you see in the
service windows it is not stopping, then shutdown the server and
you'll not have problems.
To increase the timeout for shutdown there is a parameter in the regedit (not the one in the oracle branch)
