This sounds like you may be hitting the problem that Jared Still documented in his excellent white paper on RMAN duplication. I just used his paper and it worked great! (Thanks Jared!).

Basically, after you backup your target DB, you can use the RMAN "list backup of archivelog all;" command to see the last archive log that was backed up, then you can set your duplication appropriately.
