I want to compare 2 ledgers. However I am new to R12.

Where is the setup stored in? In which table(s) for example is the retained earnings account stored?

Check the following tables.
gl_ledgers -- Most of the ledger related setup.. CCID, etc
gl_ledger_relationships -- Relations between ledgers.. Primary, ALC and Secondary
xla_ledger_options -- xla related ledger setup
xla_launch_options -- xla related ledger setup
