Why not just take a new full backup to capture the new files and then use that one for your refresh?  

If you can't, or don't want to, do that for some reason, then I think you could use RESTORE/RECOVER TABLESPACE (instead of DATABASE) for each of the tablespaces not affected by the new datafiles. You might even be able to restore the affected tablespaces by using the RESTORE/RECOVER DATAFILE commands for only the existing datafiles and then offlining the missing datafiles, but I'm not sure if that would work or not.
