We have many heavy transactions that cause our database to run very slow.

The transactions are taking up most of the IO bandwidth.

We are running oracle 10G on Oracle Unbreakable Linux, and have already tuned, indexed and optimized these transactions several times - resulting in very little gain.

Do you know of a way I can control the load these heavy transactions are creating?

If you already tuned (as you say) the next logical place to check is the database, have you checked your cache hit ratio, etc...?

If you are looking for another solution - At my company, we had similar problem on Oracle Apps environment installed in a RAC configuration.

We installed an application called MoreVRP (www.more-resource.com) that allows us to control how much of the CPU and IO each transaction in the DB takes. There is a nice slider for choosing.
maybe it can help you.
