If I have:
source CDBS
PDB1
PDB2
PDB3

Target CDBT
PDB4
PDB5

If I want to clone PDB1 from CDBS to CDBT, it is my understanding that I need to use active duplication so that I do not lose PDB4 and PDB5. Is that correct? Also, active duplication only reads the source database's datafiles not the backupsets, is that correct as well.

You could unplug pdb1 into a pdb archive and plug that into cdbt.
